Roof plumbing vents must be properly installed to shed water. We often see plumbing vent boots that are inverted, which is a sure leak point. When water stands instead of draining off of the roof, it will usually end up leaking into the home. It is a good idea to have periodic roof inspections to look for any issues that could allow leaking.
